Cosmic Era (C.E.) 73. About a year has passed since an armistice signed between the Zodiac Alliance of Freedom Treaty and the Earth Alliance brought an end to the First Alliance-PLANT War. However, the hostilities between Coordinators and Naturals remain, including those of Shinn Asuka, a Coordinator who joined ZAFT after seeing his parents and sister killed right in front of him during the Alliance's invasion of Orb. Entrusted with one of ZAFT's brand-new mobile suits, the Impulse, Shinn and his allies must fight through an ever-escalating conflict, kicked off when an elite EA unit hijacks 3 of ZAFT's other new units, the Chaos, Gaia, and Abyss. With tensions high and unseen hands working from the shadows, a second Bloody Valentine war is on the horizon.

Two years after the war between the Earth Alliance and ZAFT, conflicts between the two nations heat up again. The eyes of the new protagonist, Shinn Asuka, are full of sorrow, as his family was killed in Orb during the war. Meanwhile, Athrun is torn between protecting Cagalli in Orb and doing something about the war. It is Cosmic Era 73. The very young "cease fire treaty" between PLANT and the Earth Alliance is threatened when three of ZAFT's newest mobile suits were stolen from one of their military bases. Shinn Asuka, a former ORB refugee, and the crew of the newly commissioned capital ship, Minerva, battle valiantly to retrieve them but to no avail. Their attention was diverted when news that the remnants of Junius 7 has come out of it's orbit and is on a direct course for Earth. Even though they were able to avert the total inhalation of the planet, they were not able to stop Junius 7 from falling. Enraged of what has occurred, the Earth Alliance and it's new ally, ORB, once again declares war on PLANT. The world's only hope lies in the hands of Shinn and the crew of Minerva. But they may discover that they might not be alone as the legendary Freedom and the battleship, Archangel, once again rises from the depths of deceit and corruption to take up arms.
