The story follows a girl named Akeno Misaki who enrolls at Yokosuka Girls' Marine High School in order to become one of the highly regarded Blue Mermaids.

With their spacecraft shipwrecked on the strange planet of Garaga, the crew of the XeBeC fight for their lives against blood-thirsty warrior apes. Political intrigue follows as the true nature of the crew's mission becomes apparent: were they meant to arrive on Garaga? And just who is this crew really taking orders from?

Athens invades the Krisna Kingdom for allowing the Orlando Empire to cross into their land to attack Athens during their power struggle over Assam but the true purpose of the invasion is to take over the Krisna Quartz mines as Athens is suffering a shortage of Quartz. In the Athens capital of Ilios, Secretary of War Loquis has received news that his brother Zess has successfully reach Binonten. Meanwhile, Rygart manages to get a ceasefire between the Athens invaders and Krisna defenders and speaks with Zess.

An archaeological expedition finds the mummified bodies of Genghis Khan and his army somewhere in Mongolia. Unaware that the location is cursed, the explorers wake up the former ruler of the Mongolian empire. He warns the intruders that a large calamity will befall the world in one thousand days. The only ones who can prevent this from happening are three persons who bear wolf-shaped arrow scars. They must join forces and kill the "three emperors" so that the Khan's soul can once again sleep for a thousand years.

Two friends must use Pretty Cure's magic tears to save the human world. Separated by the witch and her partner, the only thing that can protect the world is the friendship of the 44 Pretty Cure.
